I can not see any specific function in MES for doing the VGT actuator calibration. Have you checked all the other ECUs like Service, ABS, Body, others. Some of these also contain a mileage reading.

On my Croma 2005 EDC16C39 ECU there was always an unexplained difference between it's odometer value and that of the dashboard.
